After collecting the final piece of the Triforce Link makes a wish to destroy Demise. However, Ghirahim finds a loophole in this wish and kidnaps Zelda to the past where Demise can still be revived. In the past Link fights his way to Ghirahim and defeats him and the revived Demise to save the world.
